Any Repercussions for Dropping Enrollment?

I'm doing an audit of completed courses for our students. Within SIS, I've come across some incorrect enrollments that I'd like to clean up. There are no historical grades attached to these incorrect enrollments. 

Would dropping a course for a student who doesn’t have a historical grade attached to that registration in any way follow the student once we publish the courses? We want to make sure doing this drop won’t negatively impact the student.

I am not sure what you mean by "follow the student once we publish the courses," but are you asking if you can delete Enrollments (or Course Registrations in the New UI) that students never attended in PowerSchool? Normally yes, but be sure you are following State/Province Reporting guidelines for wherever you live.
