When creating an assignment with the Collected Only score type in UC, students who are scored as being collected still don't register as being "done". None of the assignments are set to have the students submit work online. Is "done" referring to the student having submitted something? Is there an additional toggle I'm missing?

But on the main Assignments page it doesn't indicate that any of the assignments are "done" (it does say I've graded them):
Additionally in the Parent view, there is no way I can indicate to the parent that the student has handed in the work and it's been graded without the "done" indicator firing (the checkmark "flag" being a bit of an obscure column for a parent to understand).

The "done" indicator is something the students use to notify the Teacher. For any assignments that do not require online work the student will have an option to mark the specific assignment as "done". This is toggled from the student side of things, not the Teacher.
Student view:
For assignments with online work, the done column will be removed and the Teacher will see a "submitted" indicator.
