How do I get the Class Rank for a student who graduated last year, they have been transferred to the Graduated School?

Generally people run that before EOY and store it in a custom field (or just download the information and keep it in an Excel file. Not sure if there is a way to do this after EOY.

The guidance department did not run this at that time; can it be run now?

Nope. Once you run EOY you lose the ability to run an automatic Class Rank for students in Graduated Students. You could export a graduating class final GPA and then manually do a class rank by sorting the GPA from highest to lowest.
